Our system at https://web.persephonesoft.com has a couple of newly added cocoa genomes:
Theobroma cacao (Criollo v2)
Theobroma cacao (Matina v2)

Comparing the cocoa genomes to the ones for coffee by using orthologous gene pairs reveals significant synteny.

Synteny between chromosome 4 of cacao and coffee chromosomes 3e and 7c. Each thin line connects orthologous genes.

A local sequence homology is also quite interesting and informative. Unsurprisingly, the sequence conservation between the distant relatives is most obvious in functionally important regions, such as exons.

Cocoa (Matina) vs. cocoa (Criollo) vs. coffee. Visual resu.t of sequence comparison using BLASTN. The bottom pair of maps shows homology in exon regions only.
